Guru, maybe go back to Cloudflare? Although this seems like an app layer attack assuming those were apache logs, and they may not be able to help a whole lot other than reduce the load reaching the server (their real DDoS protection is for lower network layer dos I believe).

EDIT: oh you did do Cloudflare. This possibly won't do much if you don't change the web server's IP, or get a non-host based firewall (e.g. provided by hosting comapny?) to restrict web traffic so it can only come from Cloudflare - otherwise they can just target your web server IP directly. Is this targeting the same resource over and over or is it like a scan with each request being a bit different?
