In a 50/50 the top 50% get paid but you only get paid 45% of your bet. In a double up, you double your money but only the top 45% or so win. The way I see it, if you are routinely above the top 45% in your 50/50's then you are better off playing double-ups because the payout is better. My strategy is to go with low risk plays while keeping a very low budget for kickers and defenses since they're so unpredictable in fantasy.
